I am not aware of any Indian freethought films, although I'm sure there are a handful. Donatello
posted this Tamil film that is critical of caste.

All films of Richard Dawkins
Dogma
Monty Python's Life of Brian
Monty Python and the Meaning of Life
There is this another film called The Ruling Class not directly related to atheism, but is meant to be a satire on the British ruling class. However the antics of the main character reminded me of the several Hindu swamis who claim to be God.
I cannot think of any Indian-made films related to this topic, though there are some atheists in the film industry, like Amol Palekar and Kamal Hasaan.

Whatever Works (2009)
PLOT
Quote:Attempting to impress his ideologies on religion, relationships, and the randomness (and worthlessness) of existence, lifelong New York resident and a retired physicist Boris Yellnikoff rants to anyone who will listen, including the audience. But when he begrudgingly allows naive Mississippi runaway Melodie St. Ann Celestine to live in his apartment, his reclusive rages give way to an unlikely friendship and Boris begins to mold the impressionable young girl's worldly views to match his own. When it comes to love, "whatever works" is his motto, but his already perplexed life complicates itself further when Melodie's parents eventually track her down.
TRAILER
This is my favorite scene from the movie

Penn & Teller: Bullshit
PLOT
Quote:Using a combination of set ups, descriptions, rants and film of practitioners, Penn & Teller show the Bull Shit that's everywhere. The initial show covers mediums or Talkers to the Dead. Penn Jillette explains in the first program that while calling someone a liar or a con man is actionable, "Bull Shit" is safe. Each show has a topic such as Mediums, Fenn Shui, Medical devices or Penis Enlargement. Using humor and experts, they debunk the Bull shit.
